Is it better to fly the jetliners using the 0-100% throttle scale than the N1 indication? Meaning it’s more accurate and manageable?
For example, from what I know jets aren’t allowed to derate thrust below 75% of the max available, so I could select my takeoff thrust to between 100-75% and that would still be realistic in the sim?

All I would say to you is that as long as the n1/thrust you give can satisfy a 2.4% climb gradient with one engine inoperative, your takeoff thrust is safe and legal, so you can reduce as much as you want. It just equates to a different derate selection so you are still within the 75% cutoff.
For me, I usually use throttle instead of N1, and set it around 90-95%.
